I just chose to view Shep as loving to play devil's advocate. Shep's conversations with Mordin went pretty well, I think, and while I would've liked to continue Thane's conversation, I just saw that as backing off for respect's sake, as Shep didn't exactly seem convinced. I agree that a couple of the Wrex talks portrayed Shep as a bit insensitive, but it could've well been Shep's first time talking to a krogan and hearing their perspective (which happened to be coming from an experienced leader, on the high end of known krogan intelligence, who had a couple hundred years of contemplating the situation already under his belt). Shep apologized and seemed to take a level in sympathy towards the krogan from then on. I think Shep had a hand in convincing Wrex to go back to help his people, so we can't really deduce Shepard to be that stupid.
There are a couple times where Shepard's talking with somebody and has the option to sort of finishes their thought for them. Shep's usually pretty quick to understand a situation when in the middle of it, which wouldn't be surprising coming from a special forces officer who previously held a high-end rank. Shep has a few lines that demonstrate him/her to be capable of being a people person, and could be taken as somewhat well-read. It might take a bit of imagination on our parts, but Bioware usually enables a wide range of interpretation with the space they have to work with.
I'm not sure I'm remembering the games the same way some people are- sure, Shepard sometimes solves things like a bit of a brute or has an outburst that doesn't totally make sense, but people are like that. Having off moments can't invalidate a life full of relative successes, and I don't really remember Shep having many truly double-take worthy moments of damning stupid.
Not that I wouldn't love to hear Shepard have more options to demonstrate s/he's a thinker, like picking up where the conversations with Thane, Mordin, Tali et al left off, or showing off a huge book collection back home.
