If what I see happening actually does play out that way in the game, there is no way in hades I'm saving anyone or anything Cerberus related. My Shepard will not be friendly towards Cerberus and TIM in particular.

To call their past "checkered" is a gross understatement. They are an extremist group through and through, and all my Sheps, Paragon and Renegade alike, will be taking Cerberus and the Illusive Man down, hard.

I haven't made any decisions yet on TIM or Cerberus until the fat lady sings. To me Cerberus is the Alliance so I really don't hate them any more or less. My problem with TIM is that he seemed very focus on defeating the reapers, did not appear petty and now he is teaming up with them? WTF?
Is he just another Saren/Benezia? How did the whole of Cerberus get indoctrinated when each cell doesn't know the other? Is it all of Cerberus? A few cells? None of this makes sense to me ... so I will need to wait on what unfolds and hope that the reason is reasonable.

Jacob will take the path he feels is most right....that may depend on his kind of relationship with Shep too.

First, TIM is a manipulator, liar, and he doesn't care who gets hurt as long as he gets his way. This has been proven by Jack's torture, the events on Akuze, the events in Overlord, and God knows how many more projects that subjected the innocent to torture, suffering, and death. Had Jack's program been successful, do you really believe that he would have shut it down? I don't. I think that TIM would have gladly slaughtered children in order to create stronger biotics and he would be smiling while he did it because he is a sociopath.
Second, he spread rumors about Shepard that separated him from his LI (Ashley), from the Council, and from the Alliance. This was done to insure that Shepard would work for Cerberus because he was isolated from his entire support structure. I really don't like being left with no choices and I will remind TIM of that when I blow his brains out.
Third, Cerberus has murdered Alliance Admirals, political leaders, blackmailed those they could, and ran roughshod over those they couldn't. They say that it is nothing personal while they murdered the Quarian people with wild abandon.
Fourth, Cerberus has experimented on Rachni, Thorian Creepers, and husks in order to develop so called "shock troops." Miranda says that it is to protect humanity, but if you are killing humans in order to create these abominations, that dog don't hunt. Remember the civilians that were fed to the Thorians? How about the colonists that were placed on the dragon's teeth? What of the innocent victims of the Rachni that were spread over an entire cluster? Funny, but I didn't see Cerberus anywhere out there trying to fix what they screwed up. Apparently TIM just said, "Meh," and let it roll. So much for actually protecting humanity.
Cerberus is a murky, deadly, clandestine organization that acts more like la cosa nostra than a branch of government. They have proven themselves to be capable of carrying out any evil so long as it serves their ends including torturing and murdering human children en masse. For me, Overlord was the last straw. They are completely rogue and I am going to put an end to them if I get half a chance in ME3.

Even if they're on bad terms, I don't think he'll "re"join. He wasn't to sure about it at the beginning of the game despite being tied to the organization. If he rejoins because I got mad at him for something, I might not take that well and I like his character - don't use him often - but I don't dislike him.
I mean, you may as wwell say that if Renegade Shep pissed off all her squad that they'll turn on her. She's already got enough enemies as is - let's not add friends to that list as well - although a heightened emotional reaction would be a good thing (Just don't regurgitate Horizon)
