I don't know if Cerberus WANTS to exterminate the others, but the Reapers do. working with the Reapers means ensuring our species survival by helping them commit said genocide. If there is a chance humanity can tip the scales in a galactic war, we take that chance. We have to take the chance, because even if we still live, the Reapers will continue the cycle, destroying countless more civilizations. Also, I can see the Reapers simply turning on Cerberus after they have used them to exterminate the Turians, Salarians, Asari, Volus, Hanar, Elcor, Krogan, Drell, and all the other species.

Perhaps, but you also don't suppose that Cerberus could be doing tricksy plots by taking advantage of their less than savoury reputation to move other pieces around the board?
I agree though with you on one aspect; I doubt they're the best of bedfellows; which makes me think that Cerberus has offered something to the Reapers in exchange for something else. My pet theory is that Cerberus is just making a very good show of trying to capture Shephard for the Reapers in order to
delay the Reapers conquest of Earth and to keep the majority in Earth's orbit to give Shephard the time he or she needs to collect necessary reinforcements to defeat the Reapers.
At least, I hope for this or anything else that's better than just saying "They're indoctrinated!" (they as in; 'everyone' at Cerberus, and this is better than TIM saying: "I've lost control!")
