Hopefully we'll see some closure come ME3, probably during some downtime between missions, chatting up Vega, pieing Kaidan, purposely misplacing "Jessie," or drawing butt cheeks somewhere in the Mess and then writing, "Mirandass was here" in white chalk. You know, things like that.

It doesn't bother me at all.
I believe all of these have been mentioned, but here are the three reasons I don't have a problem with it:
1. Joker is not a person who says thanks and sorry (except in sarcasm)
2. Joker and Shep have saved each other's lives enough times for them to understand that one of them might not make it out alive someday, or survive at the expense of the other.
3. The captain is the last to abandon ship. Shepard did his duty with all the implied consequences.
Plus, Joker might've said something off-screen. I don't think it's such a wasted char development opportunity. I'd rather they had put more time into inter-party banter and different reactions by different squaddies (to missions, Shepard's remarks, etc.)

Shepard has no choice, but to save Joker. He is the commanding officer of the Normandy and the safety and lives of the crew are his responsibility. It doesn't matter if you like a crewman or not and it doesn't matter if he is being an ass, it is Shepard's job to save him if he can. That's why he went to the bridge and that's why he ejected the escape pod. Shepard did his duty.
We have all heard of the old saying that no one gets left behind. Think about that for a minute. If you were in a foreign land and the natives were doing their best to kill you and you happened to get cut off from your unit, would you want them to just say, "oh well" and leave? Or if you happened to have died on that ground, wouldn't you want your body returned to your home and family? It is the reciprocal nature of that statement that gives combat personnel peace of mind in battle.

Joker: You'll see, it'll be better than before
