You can do Legion's loyalty mission after the IFF but before the Collectors abduct your people.  If you've done every mission prior to the IFF then you need to go and speak to Legion immediately after completing the IFF mission (without going near the galaxy map or anything) and you should still be able to do his mission before the abduction.  It's easier if you leave one minor mission before doing the IFF (like the crate collecting assignment Aria can give you, or whatever).

Anyway, you don't really need Legion to be loyal to have him survive (see the guide in the sticky).

You do know that the game continues after the suicide mission and (unless somebody has heard differently and can link to confirm this?) the stuff that happens after suicide mission is probably going to be ported over to ME3 so long as you save your game. Also, I think the loyalty missions are still open after suicide mission? Could be wrong as I never did the suicide mission without full loyalty

When you get the IFF, you have time for one mission (if all squad members except Legion are already loyal) or two missions (if more then one member is DISloyal, including Legion).

The loyalty missions are still open after the suicide mission, but there's a very high chance that a disloyal squaddie will die on the mission.
