At various points in the game, the Harbringer Reaper specifically wanted Shepard.
Is there any reason why?

It's stranger to single out a particular human, even setting up elaborate traps to capture Shepard.

It was because of the prothean beacons and cipher, Liara explains it in LOTSB.

I'm not entirely sure, but I think it's the final cutscene (sharing wine in Shepard's quarters). Liara tells Shepard he's been targeted not because he killed a Reaper, but because he was touched by prothean technology.

That dialogue  was cut, probably so the mystery would be resolved in ME3.  But, yeah, it seems originally the Reapers wanted Shep because of the Prothean cypher and contact w/ the Thorian.  I hope this still holds true, but then again if the Reapers hit earth will they care to preserve Shepard any more?

Why would it matter if Shepard has Prothean contact?
The Reapers already own the Collectors who are the Protheans.
So essentially, the Reapers know everything about the Protheans and wouldnt really need Shepard.

I think it's because the Reapers would be concerned over how much Shepard knew about the prothean/collector connection and what would happen if he blabbed.

It must have something to do with their creation of a human Reaper also. Humans proved the ideal species of Reaper-duction (pun pun!) and I can imagine the Reapers would want a human touched by the thorian to go into the goo.

The Protheans DID ultimately sabotage the whole reaper plan by hacking the citadel, making everything Shepard has done possible in the first place, so I wouldn't quite discount the connection yet.

Some possibilities... Besides the fact that he killed Sovereign, Shepard would make a good deep cover agent for them. Plus, they're also fascinated by him (he's the Bella of the Mass Effect universe).  Besides that, I have no idea, lol

Because he knows that Shepard is the player character.

Oh wait, also Shepard is the one who killed Sovereign. Though who knows how he knew that...

Extranet news reports and Alliance propaganda.

If there are other Prothean artifacts out there, (perhaps even a weapon) Shepard is the only person in the galaxy who has a chance at understanding them. Also, since Shepard killed Sovereign, that elevated the Reapers opinions of humans and Shepard specifically. They may see him/her as the pinnacle of the species and want to turn Shepard into another Saren.

If the protheans were able to hack the keepers and build the conduit, they could potentially hack Reaper technology (or even the Reapers themselves) or develop the relays into a weapon system, or even just lock the Reapers into a loop bouncing between relays.

Thus they sort of need to know what Shepard knows 'just in case.'

lol, that is a halarious idea, A.I hacking a reaper. like if you got a bunch of techs to brainstorm, and figure a way to control it lol.

but i agree with what has been said. since shepard has that protheon knowledge, he is a obvious target for the reapers. also since the sovereign attack their attention emmediately shifted towards humans, why not go after the hero of mankind :D

Shepard is the hero of humanity.....The reapers are interested in only humans.....Who is the symbol of humanity? Shepard is! I dont know what they want him for(or need him for) but I dont think that it has anything to do with the prothean beacon (since just about anybody can use it even though its visions are not clear) or the fact that Shepard killed a reaper since it was mainly the protheans in the first place that gave us the chance to stop the reapers and even then we almost failed. Reapers are into humans and shepard is the one that stands out and thats why they are interested in him.

Harbinger's main goal seemed to be the creation of a Human-Reaper. He probably wanted a 'superior specimen' of humanity to serve as a controlling personality in the new Reaper.

I can only imagine he wants shep to be his new puppet. In ME2 he says he wants shep's body, in arrival he says he will have shep's mind. Both of these statements are creepy. We also know shep can be hacked and given the possibility he has reaper tech inside his body in unknown quantities he could very well be hacked by Harbi to complete the reaper goals. I expect shep to be used in this way and would be disappointed in BW didn't exploit this new found weakness. I would also be disappointed if shep is hacked again and isn't the least bit freaked out and traumatized by it.

No one beyond David, Saren, Benezia and Shiala know what it is like to have things inside your head but only Benezia and David have experienced true horror at their captor's hands. We know both these individuals stated and showed just how much a toll it takes. If I was shep I would be traumatized by this unique experience pure evil knocking around in my head, forcing my body against my will to do things I'd prefer not to would so not be cool and hopefully shep gets some serious character development for it.

Also dont forget that cerberus in ME1 wanted to make a super soldier......they ended up finding a way to get shepard in ME2 and implant him/her with upgrades.

It's more likely that Harbinger wanted Shepard for the fact the Reaper creation process seems to take on the characteristics of the species/specimens used to make it. Shepard is the perfect example of a human, it is possible that his immense character and strength of will could be utilized by the Reapers to create a Reaper with the strengths of Shepard, but..well a giant flying robot.

He died and came back to life, not even reapers can do that. They're at least interested in that aspect while the rest of the universe twiddles their thumbs.

Shepard was brought back to life by cerberus but cerberus got that tech from the reapers!
