A.) TIM has been indoctrinated or been convinced that Shepard must be stopped, despite bringing him back to life.
B.) TIM's position as head of Cerberus has been usurped somehow.
I'm betting A... Indoctrinated. He's got reaper cybernetics for eyes, as Reaper influence grows in the galaxy they start indoctrinating him leading to him being a villain in ME3.
EDIT: You know the Devs have confirmed that Cerberus has a kill order out on Shepard in ME3.
Personally, I find option B more intriguing. While canon has made it pretty clear that TIM does have a connection with the Reapers... well, so does Shepard, in a sense*. I could just be in denial, but it seems like an enormous wallbanger for the Illusive Man,
whose entire m.o. up to this point has run counter to that of the Reapers, to suddenly switch sides and go 'SCREW IT I'M JUST GONNA DUMP ELEVEN BILLION CREDITS AND ALL OF THAT WORK DOWN THE DRAIN'.
To my mind, an internal power struggle makes much more sense.
...Plus it sets up a perfect Enemy Mine situation, wherein you have the chance to either help TIM retake his organization (and gain an ally in the process), or eliminate both in one fell swoop (and get rid of two potential threats).
