I don't get people's angst towards the Alliance. Umm you do realize Shepard originally was part of the Alliance? That Shepard actually volunteered to join them in the first place? That half the reason Shepard knows how to fight is because of the Alliance? Sure the Alliance isn't morally perfect, but what organization is? The Alliance actually represents Humanity's and Earth's interests anyways as it isn't lead by any one person.
Shepard is Alliance despite whatever goofy ideas players formed while playing ME2. If Shepard was so against the Alliance why does he/she continue to sport the N7 logo in ME2?
Frankly working with the Alliance again pales in comparison to literally having no choice in whether you work with a Terrorist organization. Also I never got the impression Shepard quit the Alliance, more that he died so his status with them was questionable.

It's not about hating any one group, or saying my Shepard wouldn't do so. I simply like it when narratives break away from that convention. Jade Empire didn't have the main character join a super secret club, and I consider it one of the better Bioware narratives out there.

I agree, my only question would be how was the indoctrination introduced to his forces, was it fast or slow?
This could be an interesting plot point indeed.
