Crew abduction question

This is something I didn't quite understand and maybe someone can answer it here. Why did my entire squad have to leave the Normandy while they installed the Reaper tech?

they were meant to be on a "mission" they were doing, because the normandy couldn't fire up its engines while the tech was being installed.

The mission is a mystery.... we never got to experience it...which I was hoping would have slotted in the DLC somewhere , never happened..

That was a bit of an oversight from Bioware. A small cutscene where the whole crew lands on Omega for last minute stockpiling of weapons, armor, gear, and to have a few farewell drinks before they went off to face "certain death" would have made a lot more sense.
Collectors duck in, nag the crew, and duck back through the relay before Shep and gang has a chance to get their orses off Omega and protect the Normandy.

They were meant to be on a mission? I must have missed that. Why did everyone have to go? This popped up when I was about to do Legion's loyalty mission. So it seemed like my entire crew decided to jump on the little shuttle and float around in geth space for a while.

EDI states that she is not sure what will happen when the IFF is installed(such as transmiting a signal which is what an IFF does), so as a precaution they take the main squad on a mission when the normandy crew (the unlucky ones) fires up the IFF. That part was kind of intensional, EDI's suspisions were right and that prevented shepards squad from being taken.

So, what you're saying is that EDI suspected that the IFF contained something that would cause problems, and rather than doing a more complete scan of the IFF to scrub it for viruses/tracking programs/things that would cause problems (something that she is more than capable of doing as evidenced from the fact that you use the same IFF to go through the Omega-4 Relay and get into fights without any problems beyond those caused by a lack of upgrades), decided to have Shephard take every single fighter capable of repelling an attack off of the ship and allow the crew to be abducted what at this point would be for lulz?

The IFF's true capabilities was unknown to her because it was reaper tech. Since an IFF does transmit signals she (EDI) thought that it could send any kind of signal when activated. It turns out that not only does it recognize friends but it also transmits the location of there friends. EDI could not scan for viruses on an IFF she knows little about in the first place....such as if you know very little of reaper IFF tech then how do you know what to look for? Its not like she is looking for a trojan virus or some already known programs......Its a reaper, its tech is unknown untill you can study it in which case she does dy sending VIP people away so they can activate it without sacrificing the mission.

It doesn't really seem necessary as to why you take your whole squad of the ship but bioware simply needed an opportunity to abduct the crew for a deeper story maybe or increasing the amount of choices like whether you save your crew in time.

I must admit I like this idea as it would tidy up the story nicely :) The next time my crew jolly off during the IFF install I'm gonna imagine this cutscene in my mind as Joker saves the ship singlehandedly :)
