Most of mine have already been mentioned. Sarevok, The Transcendent One, Dagoth Ur, and Kerghan.

I'd also add Jon Irenicus (BG II), Abazigal (BG:ToB), The Kernel (Tron 2.0) and Isair and Madae (IW II), mostly because I find them interesting for one reason or another.

Mortimer McMire (Commander Keen) and Dr. Proton (Duke Nukem) get honorable mention partially for nostalgia for being the first two boss fights I ever fought, partially because I still enjoy them.

EDIT: Gotta give a credit to one more guy. Special honorable mention for enaraging me so many times with auto-adjust-skill ability, I have to mention [in Unreal Tournament's announcer's voice: ] Mmmmalcooolm! (from UT 2004)

Malcolm has never given me nearly as much trouble as Xan Kriegor or Clanlord, but one of those three definitely deserves a place. I think I'll give it to Xan Kriegor.

In the world ends with you: the optional fight after you beat the game against Sanae Henekoma was definitely one of my favorite boss battles, it was extremely challenging, especially if you put up the difficulty, or used someone who wasn't joshua (Jesus beam, ftw).
Although Megumi Kitanji when you ramp up the difficulty was awesome too... maybe even better than the Henekoma battle?

honorable mention: Pikmin 2 nuff said. all those boss battles were epic.
There may have been better ones I played I am missing but I can't remember them right now...

There was a really weird enemy in Rayman 2 : the Great Escape. A few levels after the dream world (awesome level with really eerie music) there was a sort of mini-boss in an area resembling parts of the dream world. What was really awesome about it was the way you had to defeat him : the room you were in had no exit, and was full of pillars. If you tried to go for him, he would circle around the pillars in such a way that you could never hit him. In order to defeat him, you had to TURN YOUR BACK and let him come.

I thought that was really awesome, and I remember being so confused the first time I played the game and encountered him. Couldn't find an image though, as he isn't really a boss.

DomZ priest (Beyond good & evil). Multistage boss fight where the game would even go as far as to reverse the controls during the final stage.

This guy tried to put up a fight but ultimately I killed him with ease. The fight itself was easy but what made it my favourite was how he tried to run at first and then when he saw that he couldn't he put up the most pathetic defense that I ever saw, it was made further memorable by the girl-like shriek that he gave out as I strangled the last of his breath out of him.

If you're talking about Game Bosses and Not Bosses you fight in real life, then it'll be:

Walter (Kingdom Under Fire: The Crusaders, Kendal's Campaign):

Posted Image

Having playing Kingdom Under Fire: Heroes first, I had played through Walter's campaign and felt for the man. His campaign was about destroying a relic of evil. He and The Pope are contacted by God (or so they thought it was) and told to destroy the relic. Doing this deed would bring peace forever. Walter however had to sacrifice much in this quest and even kill innocents (you actually burn a town where there's children in and you slaughter everyone trying to escape) just to achieve the goal. In the end, The Pope turns corrupt and wants to use the relic's power for his own means and so Walter takes the relic from him and proceeds to destroy it. However, he now has his own country out to kill him, he has other nations also out to get him (because everyone wants this relic for their own means), basically, the whole world is against him and this is shown in the end mission where you've only got 200 soldiers and are fighting against hundreds of people from orcs and dark elves to humans. In the end, the relic is destroyed (on the alter where it could be) but it turns out that the being that contacted Walter and The Pope was actually a demon. By destroying the relic (which was its' heart), it was now free and it brought chaos upon the world (though the demon is eventually stopped, the damage it causes is great and many die).

So when I was playing Crusaders as Kendal (Walter's best friend) and found that I had to fight Walter (which in Heroes, was a cut scene fight where they just allowed their soldiers to fight against one another), it was a shock. Further more, it seemed like a scene out of LOTR because the camera switched between the two characters during the fight and I had full control of my character. The voice acting and the emotion in it further made this battle memorable. There was also the soldiers in the background fighting against one another which just made this entire fight epic. One of the best boss battles ever simply because of the background to it. As for Walter? It's believed he died in the dimension that opened when the demon came. You meet his spirit as Kendal in the next game and he appears to have gone mad (there are arguments that this spirit isn't Walter though because even Kendal has doubts and Walter's ending in Heroes suggests that he's alive but severly hurt) and he then askes you to take his spirit (in a pendet) back to his son. Personally, I believe he could be alive but who knows? If his son confirms that the pendet is his, then it means only his spirit is alive. If his son says otherwise, then Walter is alive.

To sum it up; to battle against a truly complex character who I had played as previously added a feeling to the boss battle.

Kain (Legacy of Kain: Defiance):

Posted Image

This is the fight that everyone had been waiting years for. The fight where you battle Kain as Raziel. In this series, there are two protagonists. Each hate one another. Raziel hates Kain because Kain literally threw him into Hell (the abyss I think it was called) where Raziel is tormented for 1000 years (if I recall). In Defiance you finally get to bring Raziel's vengence down upon Kain as you fight him. The fight was pretty epic when I played it and the ending of the fighting was a shock.

Raziel:

Posted Image

You will fight Raziel as Kain in Defiance. Once you finish fighting him, you play as Raziel and must battle Kain. These are two protagonists who you've played as, each have seperate games too where you become more attached to them. You know one is going to die as well, this makes the battle between the two even more better because you feel attached to both.

Speaking of Chrono Trigger, the first Magus fight was great!

Wonder how many people have figured out who my avatar is supposed to resemble...

Meant to sort of be a cross between his younger and older version (I know the hair isn't blue...and I'm not that artistic).

My vote goes to Fatman from MGS2. "Laugh and grow fat!"

1. Metal Gear Rex. That entire boss fight was perhaps the most memorable gaming experience of my life.

2. Gannondorf from OOT. The combination of tennis and the music playing made this one of the best boss battles ever made.

3. Nemesis. You can't kill him until your second playthrough with upgraded weapons. You have to run away as much as possible since he will kill you.

4. Tela Vasir. She was great to fight as a vanguard.

5. The Great Mighty Poo. Not particularly challenging but damn, it was memorable.

6. The Rock Golem from Fear Effect 2: Retro Helix. The only way to kill it is by making it fall off a cliff. Also, it's just as fast as you are. Enjoy wasting hours defeating this thing.

7. The Primagen. It's damn hard to kill when he's healing himself all the damn time... then you learn the trick.

8. Hitler. How can you not want to kill one of the 20th century's most insane and oppressive dictators in Wolfenstein 3D?

9. Tartarus. It's a shame that Halo lost the boss fights in the next two games. This guy was fun to fight.

10. Frank Hoorigan. It's so awesome to get his former allies to help you take him down.
