Harbinger in person. It's been a long time coming.
The Earth's reaction to Shepard being brought to trial, to his cooperation with Cerberus, to his saving the colonies, to his return from the dead, to his declarations about the Reapers, and to everything he's done. I want to know where I stand with humanity. Do they deserve me fighting for them?
The Council's reaction to the Reaper invasion. "Geth, geth are everywhere!"
Horizon issue being addressed in ME3. For example:
*
VS: There's no time for that! We have more important issues to deal with. The Reapers are attacking the galaxy! How immature and emotional of you to even bring this up.
Shepard: Everything's in the past. By the way, you look hot.
Me: *howl of rage*
*
Kai Leng. As a squadmate!
Kahlee Sanders. Dead. By my hand.
Shepard convincing the salarians to give the krogan a cure for genophage. At last. My Shepard wanted to make it worth it ever since Wrex took his side on Virmire. Let's just say that being loyal to my Shepard pays off. In a big way.
Geth attacking the Reapers. All of true geth. As far as a I know, they're the main force in the galaxy - just the sheer numbers of them. The Council watching the geth attacking the Reapers. "The small geth are attacking the big ones. Looks like our enemy is having a civil war. With any luck, they will destroy each other."

I personally want to see like a Spectre army. That would be freaking AWESOME!!!
The problem would be to convince the Spectres to work together. They're very much individualists who give orders, and don't follow them. Whenever there are two Spectres in the same room, one of them kills the other.
Nihlus: I move faster on my own.
Right, Nihlus. I know your true reasons. You just don't want either you or Shepard to die.
Saren and Nihlus, and Nihlus is dead.
Saren and Anderson, and it ended up with a massive explosion.
Saren and Shepard, and we have a nuke.
I shudder to think what would happen if there are three Spectres in the same room. Probably the whole system would be blown off.

You know, now that you mention this, I'm afraid to see Shepard and Ashley finally together again. I'm not sure if this has been confirmed, but I read somewhere (can't remember where) that Ashley becomes a Spectre in the events between ME2 and ME3.

So, do you think that her behavior on Horizon was an unconscious attempt to prevent either Shepard or herself from being killed? She must've been a potential Spectre by that time, and felt an uncanny, rebellious urge to kill any Spectre who came into her presence and disagreed with her. So it's possible that she pushed Shepard away, to save them both. Any two Spectres are bound to clash.
Aww, but they're meant to be together. I mean for those Shepards who still love Ashley, of course. By the time of ME3, she will have gotten over that budding Spectre phase, and will have her murderous urges under control. Saren could restrain himself well enough that he let Anderson get away alive. And besides, they're working towards common goal now.
(But if I were Shepard, I'd watch my back during a fight all the same.)

You seem to have forgotten that Shepard talked Saren into shooting himself when they faced off in the Citadel Battle.

Well I think Aethyta is the father portion for Liara, she was working in a bar you know and Benieza has already been mentioned to be Liara's mother.

More information about that Prothean Artifact that Shep was using as a paper weight.
Resolution with Rana.
The return of Kirrahe.
And a small cameo visit to see your background world. Elysium, Akuze, Torfan. Not a memory lane trip where we replay his background. Perhaps a small side mission.

Holding the line on Sur'Kesh? Wouldn't mind doing another operation with him. No nukes this time though.

My question would be is that for or against Shepard? His is a loyal by-the-book STG operative after all.

Hmm well the only thing I can see a potential disagreement over with the Salarian Government and Shepard is the releasing of the fertile Krogan 'princess'. But Mordin is on your side in helping her be free and away from Cerberus. I'm sure Kirrahe/STG would see that getting the Turians and Krogans fighting together against the Reapers is a good thing. Rather than against each other. So yeah, with Shepard.

That's true, I also wonder if any Genophage related issues are involved, because Kirrahe would seem opposed to helping the Krogan, and at least my Shepards will want to help.
