It wouldn't surprise me if he got infected with the blight during the Calling, the only thing he had to protect him was some vials of liquid from the First Enchanter... I wouldn't trust that to be effective at all.
Do we actually know if he's dead or not? Maybe he ran off and left the country to Cailen and Anora.

Loghain says to Cailen at the planning for the battle of Ostagar "If only your father were alive today to see you hand us over to those who enslaved us for a hundred years" or something along those lines, Though Servant of Natures theory that he ran off seems also very plausible.
