You have to let Ser Karras, murderer and rapist, live by tricking him into leaving during Act I's Act of Mercy quest. If he's alive, he'll mention it when you talk to him in the Gallows in Act III.
I think I actually got this from Cullen in an unprompted conversation. I think it's sometime in Act 3 you can just walk up to him and talk and he'll say something about it.
Yeah, he mentions that Meredith has asked the Grand Cathedral for permission to use the Rite, and that "those robes are gonna get their lesson. Soon."
That being said, we have no idea if Meredith had actually
received permission (Orsino fears that she might call the Rite, but doesn't actually say if she's gotten the go-ahead from Val Royeaux). Also, it's up for debate if she needed the Rite in the event a full-fledged rebellion broke out and she didn't want to be hamstrung, or if she intended on using it to wipe out the Circle at the slightest pretext. Personally, I think it's the latter, but that's just me.
To get back on topic, more dialogue!
Sebastian: It's our duty to tell the templars.
Fenris: Then why haven't you done it?
Sebastian: I guess I was hoping they'd come to it on their own.
Fenris: And then you wouldn't have to betray Hawke's friends, right?
Sebastian: That's not reason enough to allow a maleficar to walk free.
Hawke: Are you saying what I think you're saying?
Sebastian: It is not my intention to betray you, Hawke, but-
Hawke: You betray my friends, Sebastian, and you betray me. Those "maleficar" you condemn have done nothing but help you since we first met, and now you're considering selling them out the templars?
Sebastian: I have a duty to the Maker, Hawke, and as much as I might wish otherwise, that duty is clear. We can't just let blood mages like Merrill walk amongst us, unchecked.
Hawke: You even breathe a word about Merrill to the templars, Sebastian, and there won't be enough of you left to burn.
I'll know.(Obviously, there will be a variation if you're romancing Anders instead).
Here's another idea I had for when you support the mages during the Last Straw. After Meredith and Orsino parley in the Gallows, Hawke addresses the assembled templars, hoping to dissaude them from attacking (or just completely ream them out).
Diplomatic!Hawke: Templars, hear me! I know you are only following your orders, and I know you feel you are doing what must be done. But the mages within the Gallows are innocent. They played no part in the Chantry's destruction. If there is any mercy or compassion left in you, please, withdraw from here. If you leave now, I swear to you that you will not be harmed, but if you persist, then we'll cut you down to the last.
(The templars remain motionless in their ranks)
So be it. If you will give no quarter to these people, then none will be shown to you.

Silly!Hawke: Are you people serious? You're really planning to do this. You're honestly planning to march to your deaths on the orders of this crazy bint? Huh. Well, I guess I was wrong. I thought that the templars were made up of noble warriors fighting for a righteous cause; turns out the lot of you are a bunch of spineless ****es. If that's the way you want it, then come and have a go if you think you're hard enough.
Aggressive!Hawke: Cowards! Vermin! Scum! Look at you, every last one of you ****ers eager to bathe your blades in the blood of children. A band of monsters in plate mail, strutting about like the ****s of the dunghill, bullying everyone in sight. Well, if you wanted war, you murdering little ****s, you'll get it! Best start digging your graves now, 'cause we ain't gonna dig them for you! Show us what passes for fury amongst you skirt-wetting sons-of-****es!
