If you complete Jack's loyalty mission but lose her loyalty afterwards, can you still learn warp ammo through advanced training when starting a second playthrough? Sorry if I posted this in the wrong section.

Yes, that should work. You can also kill Samara during her loyalty mission, reload, kill Morinth and take dominate as your special ability in the next playthrough so I guess gaining Jack's loyalty but losing it (after you completed Miranda's quest I guess) is more than enough.

Once it is unlocked for your use by doing the loyalty mission, it's yours to keep. You need not worry about what you do with her afterwards, in that playthough or the dozens that may follow.
