Doubt it. Cerberus is a pro-human organization only. They'll never work with aliens, much less batarians, since they hate humans.

Sure they will: Golo in Ascension, Liara and Feron in Redemption, ME2, to a degree Aria in Retribution (though only just), the Reapers...
Of course, that doesn't mean the troopers are secret batarians. Just for starters, the alleged "eye-slits" aren't even in the right place.

I was saying something to the extent of "What if they are Pretending to be Cerberus to weaken Shepard's allies and humanity, cause an inner power struggle among the humans. Make it seem that Cerberus look like the bad guy by fighting with the Alliance."

Yeah, right. I wouldn't consider that working for Cerberus. Being used by Cerberus seems to fit better.
Liara and Feron were temporary alliances only, and ME2 crew is going with Shepard.
Aria is not working for Cerberus, TIM pays her to bring Grayson to him but he don't tells her that Gray is a Reaper, thus betrayal.
Anyways, my point is that probably they won't rely in aliens or batarians for they ground/military troops.
It's not the same doing a job for once, that working for Cerberus.
Perhaps I used a poor choice of words. I meant aliens wouldn't probably don't work for Cerberus (and believing in their goals, etc etc).
With Cerberus? Maybe, in some specific situations.

Believe me I'd love to but ME2 made them compulsory for some missions, usually the N7 ones, and I'm dreading ME3 doing the same.
