Jacob: Cerberus are indoctrinated..... he preobably is too.
The VS: Remember when the seeker swarms paralyzed Ash/Kaiden. It's never explained how s/he survived.

i've never seen a satisfactory explanation for the VS not staying paralyzed either....some would probably say that after the collectors take off their stuff wears off.....
i'm guessing udina meddles in your affairs a bit,
the VS could go on a little power trip (there was a big thread debating the merits of assuming there is some distrust between you a while back)
and there are a number of folks that are teetering on vega's inclusions (and possible trust issue with him)

I doubt the Asari Justicars would go after Shep, while they could save many more civilians with the same effort by aiding them directly, but I could be wrong. I doubt it though.
Jacob seems fine with you quitting Cerberus like that, if you destroy it. So I think he quit with you, but could be wrong.
The VS: Because only half the colony was gone, so 50 % / 50 % chance thats why.

I assumed that banter was referring to a traitor who tipped off Cerberus, not that Cerberus were traitors themsevles.

If this is from the same level that was shown at E3 of the Salarian's home world, then it's possible that Shepard's comment of "Every war has it's traitors" may not be a reference to Cerberus, but instead to Mordin's earlier comment of there being a mole in the STG who alerted Cerberus to the Krogan 'princess' presence and location.Candidate 88766 wrote...

After Xen assassinates the other admirals and takes over she allies with Cerberus (behind the scenes) and together they take control over the geth.
At this point Tali is torn between staying loyal to her people (no matter how difficult) or fighting with her friend (and possible lover).
She is at first on your side and sends you information, guiding you through a war zone... then when you're far enough away she tearfully apologizes for what she must do and reveals she's lead you into one of Xen's traps.

Correct. It is NEVER stated that Cerberus is indoctrinated in ME3. It's an assumption based on Shepard's assumption in the E3 demo. Cerberus troopers attack the squad and one of Shepard's squadmembers (remembering Shepard working with Cerberus) asks why they're attacking. Shepard's 'logical' conclusion: They're indoctrinated.
Many of Shepard's opponents will probably be indoctrinated eventually but I doubt the sole reason for Cerberus to attack Shepard is because they're indoctrinated.

My guess is that it's a Krogan who doesn't want to make peace with the Salarians. If Wrex is alive, then maybe Wreav is the traitor. Could also be a Salarian who doesn't want Shepard curing the genophage.
