I did a cursory search and didn't see anything about this particular problem, so apologies if it's been brought up.
I bought Genesis a while ago to try fiddling with choices, and then later went back to ME1 and did a solid playthrough. I later brought it over to ME2 with no problems. I'm attempting a NG+ with this character, and every time I finish the prologue, Genesis pops up.
Is this supposed to happen? I'm assuming it doesn't, and it's starting to frustrate me because I don't want to have to delete it and then redownload it if I want it again. Is this some sort of NG+ glitch?

Information regarding problems associated with the Genesis dlc are rather sparse on the forums. With regards to your specific inquiry there has been no mention of such a problem thus far, i.e., you're the first to bring this up.
To me it suggests that the presence of Genesis has somehow trumped ME1 for some reason, though that is purely speculative on my part. I think you may be correct that the game should work properly with regards to a NG+ if Genesis is removed (can you transfer it to another storage device to save yourself downloading again?). All I can suggest is you contact EA support who can provide you with actual support (it's what they're paid to do after all).
