I heard the Reapers function as a collective and make a general consensus before deciding things, so maybe Harbinger isn't the final boss. He might just be a messenger. As for Cerberus, not sure if we'll take on the Illusive Man or someone who's with Cerberus.
I hope there is no boss fight at the end...dont get me wrong I really hope I get to have a confrontation with Harbringer and TIM personally but I think that old school boss fights (like at the end of ME2) are old fastion and need to be done away with. They need to have some other means of a player controlled (not a cut scene) fight thats not so traditionally and unimaginative as in ME1 and ME2 and in most games infact. I want Bioware to do something special in ME3. Imean fighting sovereign/saren in ME1 was not that good at all....its a reaper...it should have an awesome fight but it does not.

Here is one idea:
You must fight waves and waves of enemies with several fireteams and squad mates backing you up. The environment is massive and makes you utilize cover, tactics and melee.
Break to cutscenes occasionally, give us a few turret and vehicle/mech moments if possible, but make the battle feel challenging, and constant (and not like your average level. Make us feel like its all just one stage.)
Every wave or few waves let us choose what we want the different fire teams to do and squad mates to do, some of these choices may have consequences and might require logic (just like the suicide mission.)
Maybe a boss can still be added to this, maybe a massive Reaper or two keep harassing your group and wiping out many of your allies/fire teams, as it comes pass someone uses a kinetic turret or dark energy turret that keeps it from getting too close (but its still very lethal) and you slowly pick away at its health and it leaks out husks and maybe Cerberus soldiers. It will have large barriers, shields and armor and maybe in a cut scene an airstrike disables most of its shielding (just to make sense to the lore.)
I kind of don't like the idea (its a bit rough and on the spot) but you have to admit its better than going inside a Reaper core with just your squad mates and fighting one powerful organic/synthetic boss whilst cutscenes show the battle outside, I'd prefer to be on Earth fighting with the ground forces or something. There can still be space battles and Cerberus boarding your Alliance ships and stuff but we're talking about the final boss here.
EDIT: So yeah the final boss could be a weakened Reaper, or maybe we get into a ship and fight a Reaper, or maybe we get into a Mech and fight a Reaper, or we fight a mega husk on foot or something whilst Husks and Cerberus come from everywhere overwhelming your allied troops.

To be honest, I would love to see this. I've been wanting to blow Harbinger up for quite a while now. But as long as we get to see him die at some point, I'm happy. He doesn't have to be the last boss.
