Personally, I hope there is no 'final boss', but as humanities first AI (or the one we know of) , already. Infused with reaper tech, and who already found a way to get herself unshackled, I can see that as a possible development.

On Topic... obviously this is how it is going to end.
Alliance Fleet + whatever they have in support from Galaxy taking on the Reapers in space above some planet (possibly Klendagon) whilst <insert squadmate> is leading a force groundside to some location with the aid of some local inhabitants, meanwhilst Shepard is on Harbinger along with <insert LI/Best friend> looking to set something up on there which with the aid of what the groundside team is doing will ensure the Reapers are all destroyed.
End result if successful, Alliance Fleet + allies move out of range along with Shep + LI/Friend and Groundside team... BIG BADA BOOM... everyone celebrates on some planet/station to an earthly celebratory theme.
Highly original, don't ya think?

To a point, this is what happened in ME1, and I loved the Reaperized Saren battle. It fit the canon enough to me to be acceptable as a boss battle.

I think it will have to be the head reaper, the first, the leader, the oldest and strongest.
Or perhaps instead of fighting a 1-1.5 mile high reaper Shepherd will have to fight a life form (organic / artificial) inside the toughest of the reapers. Killing the brain so to speak.
While the Illusive man is probably tough, I feel he could be defeated by Shepherd and his team (note to designers: TIM better have some surprising powers given his inconspicuous exterior)

I'm not sure if TIM would die from one bullet, he probably has passive projectile protection, so even if I as an infiltrator tried to blow his head off with the Widow sniper rifle it might just be deflected.
Too true TIM may be a doll controlled by the collectors, if so it is their most convincing doll so far.
I still think though that TIM is a high level player, compared to the head reaper's king level (for no better phrase). The reapers would very easily kill TIM if it suited their plans.

- I think it might be a cheat if Shepherd found an extremely powerful Prothean artifact (see: excalibur) and vanquished all the reapers with it. That would just be too easy.

No but him suddenly pulling a giant coke whizz and yelling: "Say hello to my little friend" and taking several levels in badass at the same time is kinda, well, not TIM style.
Rather have him being a wimp in combat, he is a planner, a mastermind etc. etc. and so forth but not really a great warrior.. Perhaps 30 years ago he could have been a minor threat but not now, especially not against battle hardened Shepard and crew.
