How 'bout a quote from Revelation?

For the first time in recorded history the inhabitants of Earth began to see themselves as a single, collective group: human as opposed to alien.

Regardless of the fact that the SA gained legally independent status and the power of direct colonial rule after the FCW, that history doesn't just vanish, Earth doesn't magically become capable of its own defense against external threat, nor does it make the SA independent of Earth in every, single sense of the word.
And there're a bunch more bits in the novel that make it crystal clear that the Alliance post-FCW is considered the representative of humanity. All of it. Not "Humanity....well except for the 99% of the species on Earth". For example:
“These appointed Council representatives will also conduct regular inspections of all Alliance facilities and colonies, including Earth, to ensure you are in compliance with the laws and regulations of the Citadel.”
or:
Humanity had chosen her as their representative, their champion. It was her duty to defend the rights of every man, woman, and child on Earth and across Alliance space.
See, you're improperly conflating the notion that the Alliance doesn't govern Earth with the ideas that it is uninvolved with Earth and has no influence over Earth (and vice-versa). This is silly, and especially so in the post-ME1-era where the Alliance holds a Council seat. That equates to some major political capital on Earth, regardless of whether the Alliance is formally in charge there.
There's also all the little things you're overlooking, like the fact that the Alliance is clearly allowed to freely recruit personnel from anywhere on Earth. Like, say, Earthborn Shep. Or this little tidbit in the email you receive after you find the MSV Estevanico in ME2:
From: Dr. Richard Talos, Curator
Alliance Museum of Galactic Exploration, Earth
An Alliance museum on Earth? Fancy that.
Or even the background info about Terra Firma:
Terra Firma is an Alliance political party formed after the First Contact War. Its policy agenda is based on the principle that Earth must stand firm against alien influences.
