I don't think there will be a betrayal so much as differences of opinions and strong feelings that interfere with your overall goal. And that may lead to unavoidable problems.

Quarian vs Geth....Shep is forced to take a side....the unchosen side turns on him.
Krogan vs Turian or Rachni....Same as above.
If there are choices like you can either aid Palevan or Kajhe:
Choose Kajhe...Garrus turns on Shep
Choose Palevan...Thane turns on Shep
Turn on Paragon:
Grunt...Paragons a wuss in Grunts view.
Jack...Same as Grunt.
Zaeed....Paragon is the reason Vido's still alive.
Miranda....May feel ends justify the means.
Liara...Seems to be getting darker, may feel ends justify the means.
Turn on Renegade:
Samara...Obvious
Jacob...His a good guy, wouldn't agree with renegades choices.
Thane....Wouldn't agree with renegade choices.
Tali...Never gotten over being exiled....blames Shep.
Ash....Moral issues.
Kaidan....Same as Jacob.
Neutrals:
Mordin, Kasumi, Legion, Wrex and Garrus....they would need another motivation other than Sheps alignment.

Jack would tear Shep apart if he willingly tried to stay with Cerberus and I wouldn't blame her....I in fact am very much on Jacks side, I fully support her...Cerberus has a hell of a lot to answer for....My opinion above...(Jack turning on Paragon) has nothing to do with Cerberus, just purely I personally think Jack would see paragon Shep as way too soft and not up to the task.

I know one character that I definitely won' t get into conflict with - Garrus,we think exactly the same way from what I saw in previous two games.

This. I'm more curious as to who wouldn't betray Shepard, depending on the circumstances. Garrus doesn't seem to have strong ties to anything minus Shepard; even if Shepard nuked Palaven and his family, I can see Garrus reluctantly accepting that it had to be done. But who else would fall into this category?

Wrong. Jack is a busted toy who plans to continue being a serial killer after the SM. A Paragon would do everything to stop her. A LI would do everything except kill her. Either way she's obviously someone who won't stop for anyone and fanboys need to accept she's likely to betray you whether you destroyed or kept the base.

Next Miranda I've been waiting sense 2 for her to not only stab me in the back but more then likely hack my cybernetics to force me to do things I'd truly rather not before she killed me. She's so like that.

If Garrus goes Saren then he might and I'd be devastated.
Grunt will fight me at the end of 3 if he lives anyhow he did promise me he would if he found a clan and ran out of enemies so I take him at his word on this but to him I know it's nothing personal it's a krogan thing.
I'm starting to think Hackett and I would be upset if this happened but the way arrival and other past missions with him worked out I could see it going that way.
David sure we saved him but he's messed up.
Veetor he could've gotten brainwashed as some point during 3.
A hacked Legion could do it.
