Basically this.

On the other hand, TIM is too good and complex a character to just end up being a boss fight and the like. I'd like to see more complications with his matter than just a confront-and-deal-with style.

If he's Indoctrinated, then my Paragon Shep will gladly put a bullet in his brain. if he isn't, we'll see. TIM has a lot of contacts and resources that could be useful, but I don't trust him at all.

It did nothing of the sort. 

I know... Metagaming. This is true. It is metagaming, but if you played Mass Effect 1, it can actually be deduced (or at least surmised) that TIM had been indoctrinated. All you have to do is look at his eyes. Saren's eyes were very similar. Many of the cut scenes featuring TIM focus on those eyes, as if the Devs were attempting to draw your attention to the fact that something wasn't quite kosher.

Ugh, you didn't actually read the comic did you?

TIM's eyes were fried by an artifact resembling Object Rho and got standard turian cyber ones as replacements.

When you open the door, you find a soldier, Corporal Toombs, holding a scientist hostage. If Shepard is a Sole Survivor, the commander will recognise Toombs and, shocked, claim that Toombs died on Akuze with everyone else. Talking to Toombs will reveal that he and his squad fell victim to a Thresher Maw attack. While the other members of his team were killed, he was captured by scientists working for a shadowy organization called Cerberus.

TIM is in charge of Cerberus.

Ehhhh, I'd rather not kill him. But I'll make the decision when I reach it. I don't have all the facts yet. If there's not a good enough reason (for me) to spare him, then he'll be dead.

If Shepard destroys the base, the Illusive Man is furious with the Commander's idealism, saying he knew that Shepard would "choke on the hard decisions". He also asserts that the Collector technology could have been used to humanity's benefit, and to reason that Cerberus is humanity.

And that Cerberus are now working with the Reapers.

And this has what to do with Akuze....? 
Also in his postion I'd be incredibly p*ssed. We have no idea how to defeat the Reapers. We do not have the numbers nor the technology and you just through away a giant cache of technology and secrets because of your own selfishness.

But lets not have that debate



And that Cerberus are now working with the Reapers.

Is this your reason now?
We do not know why cerberus is 'working' for the Reapers nor do we know how TIM is involved.

I will just say this once: Using this as unequivocal proof that TIM was involved directly in Akuze is stupid because there is not a direct link between the two events.
