Okay, okay, I have to choose. For me, it'd be Tali, Garrus, Liara, Mordin (obviously), and either Virmire Survivor--Kaidan and Ashley have some amazing moments.
Which makes Virmire the worst mission of all time. The Reapers are going to PAY. DEARLY.
Oh, and Grunt--he's the closest thing to a kid that Shepard has. He "birthed" him, gave him purpose, direction, advice, support, and family. Seriously, Paragon or Renegade, Shepard is there for Grunt from literally the moment he was born.
Then, of course, EDI and Joker. Completley irreplaceable. The game obviously shows us this, as Joker is the only playable character besides Shepard.

I'd miss Thane the most I think. He and Samara are the only really calm characters to me, and I like that. They're the sort of people you can 'hang out' with just by sitting together without saying so much as two words.
I suppose the reason I like Thane more is because Samara seems a bit too distant and justifies everything in her life by her 'code' whereas Thane displays a lot of humanity and realizes he's done wrong - both in raising in his son and other aspects of his life. Now he's dying and realizing what he let slip away and it's all very bittersweet.
Also, I guess I'm afraid I'm going to end up just like him one day.
