Consider what right anything has to exist. Ethically, you can't declare that a species has no right to exist for who or what they are, no matter the circumstances. If you did, you'd make the same mistakes humanity has done in the past with the crusades and spanish inquisition(not sure if i spelled that right). I have no problems with people for they way they are, but because we're used to one thing, we tend to prefer it that way. Sometimes even discriminating against others for not sharing the same beliefs, ideals, or even color and language as us.
The geth may not have been created like the majority of the races in the series, but they are still capable of thought and free will, just in a different way compared to the rest of the races. The only reason anyone should truly have a reason to fight and eliminater anyone or anything else is if they were an immediate threat to ourselves. That's self defense. And even so, there should be some consideration on anyway to stop them from having any aggression against us in the first place.
The geth work based on logic, and Legion has even announced how the geth only want peace and to be able to exist without anyone interfering in their own right to exist. The ones we've fought before were the heretics who thought differently compared t the rest, and it was resonable to get rid of them since they were an immediate threat since they were working with the reapers, who have shown no signs of peace between any race and are hell bent on destroiny us. So, in real life, all angles should be considered for the best possible outcome for everyone before, during and after an event takes place.

The Geth and Quarians fought due to a perceived threat, not due religion or hate or money or control or something along those lines. The Quarians attacked the Geth because they thought the Geth were a threat to them. Indeed, they proved to be.
The Geth and the rest of the galaxy are rather out of touch and it would take more than some hugs, kisses, and cannibus to get them working and fighting side by side. And that's assuming the Heretics are destroyed. And assuming that more geth don't decide to join with the old machines. And so forth.
