Arcian, thank you for a very interesting read. I don't know what to believe yet regarding the possibility of a Prothean squad mate, but at the very least it seems sensible to think that there might be at least one survivor of the species out there. I also like the idea of Keiji's greybox tying into this.

I just wanted to draw your attention to the fact that the Cerberus Daily News is currently (to my knowledge) being operated by fans, so all recent updates (anything posted after March 28th 2011, if the Mass Effect wiki is accurate) are unofficial. You may want to reconsider using the entry on the ruins in support of your theory. If you go to www.cerberusdailynews.com/ you can read about this on the right hand side of the screen.

Ah! My mistake. Date notations can be confusing that way. I didn't bother going through the news items to check when that one was posted. Thanks for clearing that up.

The reaper attack was a "known unknown". Basically, they know an attack will happen, but they don't know when, where or how. Since they know that the previous races who held the Citadel was eventually overcome by this threat, they can assume that the Citadel is not the impregnable fortress they have always assumed and therefore not a reliable sanctuary for when the attack comes.

They have no idea when it will happen, and that is really their biggest disadvantage. They also assume that the where will not be the Citadel, as the Citadel is at the heart of their Empire and that every single relay route is heavily patrolled by prothean warships. Note that they are as of yet unaware of the Citadel's secondary function (even if they are most likely aware of the hidden signal frequency in the keepers).

Therefore, with the Conduit in place, if reports come in of an invasion force, they can close the arms, evacuate the leaders and then hold out for as long as possible until the Citadel is lost (as it is inevitable that the invaders will go for the Citadel first, as has been the case in the previous cycles), and then plan the counterattack from Ilos, which is a remote and relatively unimportant world.

That's where the how comes into play. They could never have anticipated that the Citadel itself was the relay that would usher in the invasion. With Reapers spawning in the immediate vicinity of the station, they don't have the ability to close the arms in time (and really, what good would that do anyway?), and their leaders end up killed.

Much later, the team on Ilos receives word that the invaders emerged from the Citadel rather from the edge of the galaxy, which gives them the clue that "Hey, that signal frequency we found embedded in keeper genetic material? That must be what triggered the station's secondary function." So they go to sleep, wake up 300 years later and spend a few decades cracking the method behind altering the keeper frequency. They then use the Conduit to get on the Citadel to put this method to use, and after that we have no idea what happened to them.

I'm not big on shouting spoilers, but I will say Casey Hudson is very on the money when he says there are no permanent squad members in war.  Especially if this leak is right.  Take that as you will, but that's all I'll say in public.

The script doesn't include any lines at all, actually. I think it at one point said something about "Shepard talks with the Prothean."

And if you're interested, it seems like Kai Leng will capture the prothean and take him to Cerberus regardless of what you do.

Does that leaked script pre-dates that CE info or they changed his/hers plot to make it not integrated to ME3 plot later on and made as DLC?

He is WAY too important to the main plot to be a DLC character.
