In fact, what if the Collector Cruiser is actually a prothean vessel, retrofitted to serve the Reapers purpose? Think about it.

I think that's a bit of a leap.
It doesn't match any other Prothean technology we've come across. Could might as well be junk they've collected from the debris field around their base. Not to mention that it's ugly as sin.

Agreed, Prothean relics have an astheic to them that Collector technology does not. I sincerely feel that the collector vessels and base are the work of the reapers.
That memory crystal is less important than what's in it and how it works, I think. Still its a great plot device between Shepard and Prothy near the end of the story.

I'm 100% sure that the Prothean will be available for all version. His presence in ME3 isn't related to anyt choice you did in the previous games (other than the fact that it'll be dumb to make a squadmate available by a specific choice of a game that not all the players could do).

Yup. There are weirder things in Mass Effect.
The Protheans calls it evolution and I have no idea about how that works exactly, so I'll let that one fly.
