As for the fleet, i would feel as though they would have several hundred engineers in their ranks, enough to reconstruct a handfull of ships if such was ever needed (granted, they didn't expect to be fighting much after waking, seeing as they planned to wake up after the Reapers left, and not a moment later.)

Anyway I think Javik said the goal was for his army to wake up before the Reapers would return in our cycle, so that they could organize us through conquest to prepare for the Reaper's return. Also, they were all about building their new empire, with us presumably as their grateful servants...
And I can definitely see the Protheans having a large engineering corp frozen with them, but I feel like if they'd try and preserve a million strong army for the next cycle, then they'd try to preserve a large enough fleet to support them as well. Although like you said, they'll probably have the engineers building new ships after they come out of stasis as well.

Well, perserving a million man army would make sense if they intended there to be immidiate resistance to them, which I doubt is the case. Their whole plan was to start anew after the Reapers left, and keep going from where they left off. Coming back right in the midst of the next invasion, with all of the primitives already having taken over the galaxy, was not an expected outcome.
I feel like they would gladly fight alongside Shepard... though, they would probably push for a council seat harder than every alien thinks the humans did. They'd want power, sure, but I doubt they would wage war for it, they did just get back from almost being extinct.

Thats the thing really, I feel like when they wanted to start anew, the Protheans wanted to bring back a similar system that they had with the old empire, where they were the dominant force in the galaxy and all the "lesser" organic races joined them whether we liked it or not. This was how it was when the Protheans first united the organic races in their cycle through force, because they believed that was the only way to beat back the eventual rise of the synthetics (for them, when they warred with the Zha'til in the Metacon War). Obviously, the Reapers came and showed that synthetics, as Javik stated, "had far surpassed them long ago", which is why the Protheans thought'd they have a better chance by starting a new empire by subjugating us and preparing us for the next Reaper invasion by force. And because they already knew what to expect from the Reapers, this new Prothean empire would have a headstart in preparing for the inevitable war.
They also believed in the Cosmic Imperative, which was the belief that evolution and the natural state of the universe demanded conflict, in order to determine who was the strongest. The Protheans, obviously believed that they were indeed the strongest, and were thus willing to use force to achieve and maintain that dominance. It wasn't their intention to awaken to a galaxy of equals as Javik had done, it was their intention to awaken to a galaxy that was still young and ready to be subjugated by them.
That being said, I do believe you're right in thinking that they'd demand a Council seat if their army had woken up during the present day, and that we were more advanced than they had expected. This would be done of course to put them in a greater position of strength on the galactic stage, and to study us further to guage our strength. Maybe at this point they'd consider this new novel idea of all the races comprimising with each other in this cycle, or maybe they'd view it as a disadvantage and eventually wage war to resume their dominance? I think it'd depend on how willing the other Council members would listen to their warnings about the Reapers, and if they didn't, well Javik would have to whip out the ole' plasma rifle.
