To be honest I don't understand the wing thing. It looks nice yes, but where the heck did the Collectors get them? Why did the Collector general have them even! Did they just make it up in ME2 going "Ah, well it looks cool." Or just because they needed them to enter maps somehow. So I guess the reapers just... gave them wings! xD
In the cutscenes of the protheans it's fairly obvious they don't have wings... unless they're under the armor... somehow.
Yeah, I am over thinking it and well aware that it just looks nice, but this thread needs discussions anyway. xD

In my humble opinion, with which I do not intend to ruin anyone's headcanon (i would not dare!), Javik not only has no wings, but I'd say he's not at all armored/plated under the armor undersuit (what seems to be pretty much the fanon these days - Javik all Collector-like)
I studied his model in Garry's Mod (it's perfect for drawing references). You can see the muscle outline pretty well. His blue-skinned knees and fingers. Then I thought he might have at least spine armored - but apparently not (look at them pretty spots! ), at least on the upper back. Also, I do not see any place where there would be wings connected to his back - if not somehow stuck under the metal armor, which would not be very comfortable.
Protheans might be retconned from Collectors but they are not the same. Collectors are heavily modified - mutated, twisted versions of protheans as banshees are of Asari, cannibals of Batarians and so on.

Before I didn't really head canon him with wings, too Collectorish but the idea is now becoming more appealing. I kind of like the idea of him with de-evolved wings, or as Arcian said; clipped wings. It would be impractical to have big wings underneath his armour, as pretty as they are.
