Not really. Variety is the spice of life. I'd rather take the Prothean than some lame batarian.

Plus the fact that he can add to the Prothean story. Which he does a couple of times.
Any character could add to any story. It's not a question of 'could', but 'should' and 'is this a good way to do so.'
How does a squadmate, as opposed to an interactable character, add to the story in a way to justify being a squadmate?
If Prothean were an intact Vigil-style construct, complete with a personality pattern and otherwise, how much would be lost? If Prothean was a personality construct, we wouldn't lose the wit. We wouldn't lose the lore gains. We wouldn't even lose the personality clashes. At most we'd lose a few of the out-of-Normandy encounters, like running into a Hanar... though those could be rescripted such as having a Hanar get lost on the Nromandy.
Likewise, how does the Prothean story (a long dead race) trump the living galaxy? The Batarian subplot has been the focus of major DLC each game, and was supposed to be the crux of Arrival, yet despite the foreshadowing the Batarians remain almost entirely undeveloped and ignorred. The Terminus was also only superficially interacted with in ME2: a Terminus species companion would also expand a good fraction of the galaxy. Or we could deal with a Turian disident/independent Turian colony, giving a companion who actually develops the Turian Heirarchy which Garrus only referenced. We could get a Blasto, or a Volus spectre, or some other minor Citadel species to add other stories.
The Prothean has to justify itself as a companion on more than 'add lore to the Protheans.' Anyone could have a cynical wit.
