Is there any way to:
1) Side with the mages
2) Not romance Fenris
3) Not have to kill him in the endgame
Don't get me wrong, I like the guy and I'm trying to arrange for things to end reasonably well for him. He can be such an ass sometimes, though.

I believe if your either fully friend or rivalry with him at end he will support you no matter what the decision(I'm assuming since works that way with the rest of em)

Yes Maximise his frienship/rivalry. It's possible to maximise rivalry by the end of act one, especially if you bring him along on the Feynriel quest.

The problem I see with rivalry route is I'm going to end up making back a lot of those friendship points when I go about killing Danarius and such.

You don't have to get him to full friendship, I had him at about 80%, though he still went with Meridith, he switched back to me later by asking him as a friend to fight.

On my first playthrough I left him at home for most of the game because he's whining pissed me off, no romance or anything. I sided with the mages and he accepted that choice and decided to stay and fight with me. So yes it is possible.

as others have said, max rivalry or high friendship will allow you to side with the mages and have Fenris stay with you, there's also a dialogue where if Fenris leaves and confronts you at the gallows you can talk him out of it by comparing the Gallows mages to slaves, though people have had trouble getting the option to come up, it's been said that you have to have discussed slavery with him during one of his Questioning Beliefs scenes.
As for being worried about middle for the road friendship/rivalry I advise choosing whether you want him as a friend or rival and then maxing one of those out early on. Once you hit 100% one way or the other it wont slide back. That's how I played it so I could keep full rivalry with Fenris and still tell off the slavers in his personal quests without worrying about rivalry slipping back.

If you get him to full rivalry before the quest, it won't matter. Once they are to full rivalry or friendship, they don't change after that.
Also if you play the Denarius quest right, you can get rivalry points out of it.....[spoiler alert]. Just get him to spare his sister.
