in Mass Effect Evolution, Jack something (TIM) was trying to push his friend out of the energy field from a Reaper booby trap like the one we used to find in some me1 side mission (and me2 as well). Ben (the guy that got too close to the trap) was transformed into a husk, but TIM was left out with a concussion and only light cybernetics from what I believe (explaining the glowing eyes). Seriously you guys should check out the Evolution comics, they're pretty awesome

I saw a page from that comic on the Mass Effect wikia, showing that scene. So his eyes are cybernetics? How did they find the Reaper device anyway?

They're not Turian eyes, they were changed when he tried to save Ben when they found the Reaper artifact....right?

Well, I was under the impression that his natural eyes were severely damaged. And his eyes in ME2 are prosthetics of standard Turian design, but I can easily be wrong with that impression.

3. The whole idea behind recruiting the best people is so that the reapers can kill all of them at once and not worry about one of them trying to stop them in the future.
Also, I don't think the Illusive Man is a human at all but that's just me.

In Mass Effect Evolution he gets close to a turian artifact, similar to the way Shepard comes in contact with the Prothean Beacon. The Illusive Man's friend (Ben, I believe it was?) basically gets turned into a Husk (well, not exactly, you'd just have to read it), TIM tried to save his friend, and in the process also gets touched by the field or whatever, turning his eyes that blue color. I believe at some point in the comic they change back to his normal eye color, but I think he gets riled up about something and they turn back to blue. I could be mistaken, though.
Even though he came in contact with the artifact it wasn't enough to indoctrinate him (well...as far as we know...)
As far as Shepard's full renegade eyes, I believe that those are implants...due to...yeah...you know if you've played it, haha.

I do agree with the dudes who think he's indoctrinated, at least partially. It doesn't necessarily change base ehaviour, as Saren was pretty much the same. It makes you subconsciously make pro-reaper decisions.
It also explains why Cerberus is attacking Sheploo in ME3 vids.
