I cared little for the N7 missions, they were far too lifeless with the limited dialogue, even if the environments were nice.
My favourite UNC mission? Tricky question, though the first Cerberus related mission where the Thresher Maw comes right the hell out of nowhere scared the crap out of me the first time I did it, so that gets points for being inventive.

I liked the UNC mission of Major Kyle. I can't recall the name of it.
I also liked the mission with Lieutenant Durand and the Racni.
I don't hate any mission.

I loved most of them. The only one I didn't like was the wreckage one in ME2. Not because it wasn't great- I actually thought the setup was really cool. But it was a glitch fiasco, and one of the only places where I had serious issues even completing it because either Shepard would get stuck on a ramp, or something simply wouldn't work.

I liked putting the batteries into that mech and watching him walk around!!! Much better than planet scanning!
Haha, no, but really my favorite N7 was the abandoned mine; as an adept, I like throwing husks around.

VI infection was the best N7 in ME2.
the rachni infestation on that one planet, where you help the marines hold off waves of rachni, that ones pretty awesome.
as for worst, uh?
in ME1 theres that one with the abandoned transport full of husks that dont appear until you're right on top of them and they spawn right next to you and give you alot of BS deaths, i hate that one lol.
ME2? uh, im gonna go with the honeycomb shield. it felt super pointless lol you show up, solve a stupid easy puzzle type thing and walk away, i remember saying "that was it?" on the mission over screen lol

My favourite UNC was Listening Post Alpha. Favourite N7 was probably the MSV Estevanico.
I dislike the Chairman Burns UNC, due to the biotics that you have to fight, who run at you spamming their powers (esp. on insanity). Quite a few N7 I found quite forgettable, they would of been improved by more dialogue during the missions and also during aquisition of the assignment.

I liked the Starship Trooper-like one in ME1 where you have to defend a base on some desert planet against giant bugs.
I also like the 3 part assignment in ME2. First you discover a crashed freighter, then you travel to a station with a crazy VI and after that you blow up a mech facility.

Hmm....
I really liked the twin javelin N7 missile when you had to choose which location to save. ^.^
Also it had a time limit that really accelerated the tension. So fun that!
Well, I don't "hate" any side missions I just accept them, but that one N7 mission with abandoned mine that looked like Cloud City from Star Wars? While it looked cool, but I was like eh... what was the point of that?
Oh yeah and that one UNC mission with "negotiating" when you have like 80% renegade pt? (Don't remember the name) It was pretty funny when I stopped the "negotiating" with my pistol.... Hmm. Fun times.

Well the UNC missions had more dialog and had more life to them and felt like Alliance missions but they were plagued by Mass Effect's mediocre combat system and repetitive designs...
ME 2's N7 missions had a lot less dialog and life to them and didn't really feel like how they felt in ME 1, but the designs were good and the combat and mission scenarios and animations could be pretty fun.
They kind of both had their good and bad sides I suppose.
I liked the Rachni mission in the first game where you defended Durand and her soldiers from Rachni...too bad it was too easy and the combat wasn't very fun though.

I really enjoyed the N7 mission with the Javelin missions. The thing that really did it for me was the choice at the end between saving the colony or saving the people. It made me feel more immersed in the mission, made me care more.

I liked the N7 mission where you chose b/w keeping the colony viable by saving the industrial section or saving the current colonists but dooming the colony.
I hated the N7 mission with the batteries and the mech... POINTLESS AND BORING. Not only do you only get minerals for completing it... it takes forever as that mech goes so damn slow! lol
UNC... I liked erm... uhhh... none were really that great. lol Helena Blake's mission was alright... and the defending marines against waves of rachni was alright too... but they weren't amazing or anything.
I disliked a lot of these... copy/paste environments FTL.
