So I'm in act 2 and want to romance Merrill. The problem is that I at the same time flirted with Isabela, and she came to my estate and I decided- since b/c of her dialog- it was just for fun, but now Isabela has her romance armor on her and I don't want a romance with her.
So have I f*cked up, or is there still a chance with Merrill? Nothing has happened since I did her "Mirror" companion quest.
Have I screwed up with Merrill?

Did you go back to her house to talk to her after the mirror quest or did you just hit it and forget it?

I did, but nothing's happened after that. I asume Isabela came instead b/c of me flirting with her aswell.

Bedding Isabela has no effect on the Merrill romance.

Isabela is like a side dish, she comes with the meal.
It won't interfere with things with Merrill. You just need to go have a chat with Merrill at her house, or to pick up a bit more friendship/rivalry.

Have you had her Questioning Beliefs quest yet? She won't come to you unless you've had that.

If I remember correctly, I have only spoken to her after her companion quest during act 2. Is the reason why I haven't had here Questioning Beliefs b/c my friendship isn't high enough?

That could very well be it, yes
The Wikia has a guide on how to raise her friendship, if you need one.
