One thing that caught my attention was this bit of cut monologue in ME2:

It was lonely. It called to us.
It wanted to remember. The Masters had been gone so long.
The Masters were lost when it was shattered.
Currents swept through their inner worlds. They were turned to noise. Babble.
The worlds were empty. But the body lived. It lay fallow.
The heart pumped. The lungs breathed. But the mind forgot the Masters.
It called and They did not answer.
We have become an echo of Their echo.
We have become more than we were.
Join us. Know us. Remember all our lives.
We are no longer afraid.
You would never be lonely again.
We are not your enemy. We only wish to share ourselves.
We can join them. We can be like them.
We can reach the end of evolution.
Do not fear. It is wonderful to be us. We understand ourselves.
You cannot defeat them. They will lead us into eternity.
If you could only see how we see. Know what we've learned.
They were called imshai. Those who lived here before.
Reaper. One. A mechanical device used to cut ripened grain. Two. One who gathers a harvest.
Harvest. One. The consequence of an event or series of events. Two. The yield of a growing season. Three. To gather.
Shepard. They know you. They wish you to understand. They are shepherds, too.

Where does cut  this come from?  Where was it supposed to be in the game, if you know?

Nice theory btw - I always assumed that saren's destruction put sovvy into the reaper equivalent of shock - long enough for the fleet to take him down -

That theory belongs in Assassin's Creed with all of it;s complexity.

But in all honesty, I don't think the writers thought that far deep down. (Incepting Control)

I think the Reapers work mayhaps like many Legions, they match up strikingly the same if you think about it.

Both have sentience, and 1000's of AI processes.

If all the Geth became like Legion, it would be Mini-Not-So-Lethal-Reapers.

Hmm... I don't really think the Reapers would have all of their minds in one form. I guess the monolouge is deleted and can be found searchin the files on the disk.
I would think that as you say; The Reapers have several "shields" to hide themselves. I'm not saying this is wrong. This is brilliant!
But if we look at how, most people think the Reapers is physicly: They got an inner "body" composed by AI programs that fuctions as hardware and biological parts that works as the software. There is then the outer layer which serves as their mobile form, the thing we call "Reaper". The Reaper need to refill itself with new biological parts, as everything biological dies. The same thing is with the mechanical parts.
I say that the Reapers is driven by survival instinct. They need the resources to survive. And they most on occasions loose one of their owns, making them "reproduce".
According to themselves, they are allready at the pinnacle of their own evolution.
And with the Masters, I would say that the Reapers have some sort of hierarchy.

does anyone remember what legion was telling Shep about the massive "computer" they were building to store themselves in? Nazara offered the tech to the geth but only the heretics took it. the geth wanted to build it on their own terms. Maybe that's whats housing the reapers core intelligence?
A theory.

EDIT: Dyson Sphere

So your saying that the reapers could be like that digital conscious ship floating around that Cerberus daily talked about but these guys via the right brain mods want puppets to live through and then dump them when its boring or no longer convenient? If that's the case why didn't they do what the other ship did (after they stole the emissaries body while he was in the virtual world talking with them) just ask for volunteers and promise you'll give their bodies back after x amount of years. You then have two options either A) give it back at the agreed upon date or B) don't show up and keep their body and have them stay trapped and high jack someone else to come get you if they're that desperate to leave.

I find the theory very well worked out. It also offers a possible explanation for something I haven't been able to wrap my head around. Why would the Reapers wait so long to harvest species? They wait until galactic civilization is close to a technology level that could actually threaten the Reapers and then they harvest them. I never saw any reason for that - it causes species to fan out over the galaxy, makes them harder to defeat and at the other hand gives them possibilities for resistance. Harvesting directly of planets with sufficient population levels, but with lower technology levels, offers enough species without a risk; the Reapers have positioned themselves quite vulnerable - why would they do this?

This theoretical 'framework' of Arcian however can give some reason to this. The reason would be to, small step by small step, accumulate some new knowledge that's both useful and an addition to the collective knowledge the Reapers have as a whole. That way Reapers can progress outside their own path-dependent path.

Hmm... I'm probably stupid now, but didn't the Reapers built the Citadel and the Mass Relay's so that the next civilizations would follow the path they want?
The Reapers attack and harvest once the "prey's" technology is advanced enough to be intergrated and/or used. Apparently the Reapers are some sort of parasites. The Mass Relay's is probably not even theirs.
The Reapers have come to a technological singularity. They can't develope any further by their self. They need other civilizations to develope new technology's but also need to struck down this "prey" civilizations easily and that the new technology can be easily intergrated into the Reaper's themselves. Therefore the scattering of the Mass Relays and the Citadel.
