For starters, I just think an MLP game would be much more suited to a linear progression story that JRPG's usually provide, and when it comes to developing JRPG's, Atlus are among the best in the business. Persona 4 is considered by many to be one of the best games of the past decade, and some elements from the SMT: Persona series could really translate well into an MLP RPG IMO, like the social link system, which revolves around doing stuff with a party member in order to strengthen the bonds or friendship between the protagonist and party member. This is used in Persona as a way to strengthen and potentially rank up the characters Personas (basically monsters who are manifestations of a persons personality that do all the special attacks in battle beyond the basic Attack command among others. Obviously social links can be reworked to accommodate just the characters instead I guess. They're also a great way of fleshing the main characters out and can be a factor into character development. you've got to be careful of keeping on top of social links though as well as making sure you don't pick the wrong choices or else the positive effects could reverse, this brings me to my next point.
The games utilise a day/night cycle or weather cycle along with a progressing calendar to work with that determine a number of things. No reason the two can't be lumped together into an MLP game. Then you have the protagonist who has stats based on various parameters, like courage, understanding, wisdom, perception etc that can determine whether or not they can follow up on certain things, like side quests, events or even IIRC dialog options during social links. These parameters can increase through social links among various other things like reading books to increase certain parameters.
While the games do have a dungeon crawly aspect to them, they don't have to follow the Persona series to a T, same with the battle system, that aspect should be unique. Also a world map should be a must, there's so much of Equestria to explore, and that's not just limited to the nation either. One last thing, something I would take from another franchise by another dev, Namco Bandai is the skit system. Skits are mini events of sorts between various members of the party that can activate on a variety of things, such as location, story progression, something you just did among other factors. Skits,depending on the situation can either be serious or highly comical, and are a good way to see how different members of the party interact with each other during various types of situations. Such a thing would be used to great effect in an MLP RPG I imagine.
