Anyhow, Season 2 screencaps. Notice the stained glass windows in the one with the cast gasping, in particular the puppet strings, the Chimera-like design of the beast, and what looks like the Princesses. One of them also shows the mane six defeating Nightmare Moon.

If you watch "Cutie Mark Chronicles," you'll see she got it because she bascially did more powerful magic than any other pony in 1000 years--and as a young filly.

look at prince blueblood's cutiemark. now look at twilights. now back at blueblood's. sadly im not on a pony.

You'll notice that it's a single large star surrounded by five smaller stars. Most likely, it symbolizes the Elements of Harmony, with the largest one in the center representing Magic and Twilight herself (Magic probably being them most powerful of the Elements) and the other five representing her friends and their elements. To some degree it's probably a holdover from when Faust envisioned the show having a stronger continuity and metaplot than it does now.

Or, if you prefer a simpler explanation: 

It's magic. I ain't gotta explain ****.

That's a compass rose. Twilight's is totally different.
