So basically a what if scenario where Shep loses and all races are wiped out, Ponies achieve decent space flight/discover eezo/mass relays

(Before the Reapers show up) Hmmm, it could also work as the ponies being a single unified council, like how the Protheans were the only race in power during their time, rather than loads of seperate powers like humanity, turians etc. You don't have to take my ideas if you don't want to of course.
You know, if you write this well enough, you may have a big success on your hands. Just don't let it get to your head.
I am thinking I should write a series of prologues with the ideas I am trying to convey. My whole idea of Equestia's existence is due to Earth fall to the Reapers is based loosely on Adventure Time and how the Mushroom War in our world is what created the Land of Ooo. I personally like to think of it as if Fallout and The Elder Scrolls had a child together, but I seem to be rambling a bit here.
I'd say hold off actually writing it untill ME3 is out and we know the full story. That way you'd have more to work with and possibly an advantage over other ME Crossover fics that already exist.

That was already part of the idea - the Hearths' Warming Eve play we saw is true, just heavily sanitized for the foals and invoking Equestria's version of "Hollywood History" or "The Theme Park Version".

heres a question, whats Celestia's motivation for keeping it a secret? Whats the main characters motivation for trying to find out? Is Celestia the main antagonist? Or is there someone else who wants the knowledge for their own purposes?

The wendigos are remain the main antagonists - they're the spirits of ponies who devolved into cannibalism. Celestia and Luna are actually foals at the time; they're biological constructs created by Star Swirl, who is the closest thing to their father (and they certainly have that relationship).
None of this is actually a secret, it's merely been forgotten over 1000+ years of Equestrian history. Twilight stumbles across a tome that explains it all.

Twilight reading the tome (with Spike and Rainbow in secondary roles) is the framing device. Act I essentially follows the Hearths' Warming Eve play up until the bit in the cave, albiet with moar grimdark. Act II is where it turns into a more epic scope - the wendigos aren't going down because Twilight!Clover made some friends and cast an epic spell (playing into this a bit is the idea that Star Swirl was the very first bearer of the Element of Magic).
Stylistically, the three states borrow from 15th century Europe. The pegasi are like the Byzantines, the unicorns are the Hapsburg domains, and the Earth ponies are the Holy Roman Empire (chiefly Bavaria).
