Mass Effect 2 had a good ending too.
Dragon Age's Sacrifice ending is wonderful as well.
The ending for Rupert's and Walter's campaigns in Kingdom Under Fire: Heroes were amazing. Rupert = better than Oghren BTW. I think Rupert would beat Oghren in a drinking contest hands down.
That's just from the top of my head.

I won't even try to name a "Best" ending because there are a lot of really good ones...but the ending of Fallout 1 did have a great impact on me from a Player Character standpoint. Everything you go through to save your Vault and then...well, don't want to spoil it.
Fallout and Fallout 2 had such great endings. Fallout 2 was my favorite though Frank Horrigan was one of the most badass end bosses ever.

Too many Epic Violent confrontations from all types of Media kept me from catching on to the solution for a while...I felt pretty stupid when I finally had that "eureka!" moment.
He punched Deathclaws in HALF. Your move Norris.
And now that I think about it Dead Space 2 had a great ending too. Especially liked the homage to Dead Space's ending when Isaac turned to his right.

Final Fantasy 7 Crysis Core- I cried.
Witcher 2- Ladybug flying off. Europeans will know what that means.

I would say the ending to RE5, just because I was gutted that I had to make Wesker eat a rpg.

Half Life 2: Awesome final mission, proper way to empower the player
ME2: Suicide mission was fantastic, the last 30 seconds are epic
Duke Nukem 3D: classic

Final Fantasy IX - typically good length with a lot of closure for an FF ending, but more eventful and interesting than most IMO
Mass Effect 1 and 2 - good dramatic endings that immediately make you want to play the sequel
Heavy Rain - wraps up a very intruiging story
Shadow of the Colossus - quite an emotional ending, especially with Aggro

2.Mass Effect 2(It's just such an excellent combination of epic music and heroic deeds)
3.Metal Gear Solid 4(It just show how people the characters deal with their new situation especially Snake T_T) and also pretty much every other MGS game has an awesome conclusion.
4.F.E.A.R - Seemed conclusive right up until the end. Pretty much one of the greatest cliffhangers in game history.
5.Red Dead Redemption(John's noble sacrifice to save his family made me shed a tear or two)

I didn't cry then, but I'll admit that the endings of Advent Children and XIII made me tear up quite a bit.
