So if you reassign your ability points by using that item(Manual of Focus?), do you lose the points you got in the Mage Tower?

If your patched up to the current patch 1.04 AFTER you install Awakening then no.
Technicaly this does mean you get to reassign 24 bonus points.
Also the points you get from becoming a Warden and Winning the Landsmeet and from Tomes.
