Firefly,
Farscape (at least one more proper season c'mon),
SGU (it was poor at times, but by the end I thought it was achieving some of it's potential. Should of had one more season to see if it continued to improve if you ask me),
Chuck (I believe they have said that the next season will be the last, despite the fact it is too good to ever be allowed to end),
Angel (almost as crimminal as Firefly ending),
Deadwood (grr at that ending),
Stargate: Atlantis (deserved a proper final season),
Dollhouse (debatably, but the second season showed a lot of promise. In fact it turned it right around)

No doubt there are others I am forgetting as well.

Garth Marenghi's Darkplace - Don't get production values like that any more.
Bottom - The clip isn't technically part of the show, or even part of the script, but all the more reason for them to get back together, they're brilliant together.

I agree with Roar; really enjoyed the intelligent growth of this Historical Fantasy series, and watching Heath Ledger in his early work.

Well it had the movie that they made later, however it was initially cancelled after two seasons.

According to Bryan Fuller the creator,  "Showtime canceled the show due to a loss of quality and a sense the problems would continue." 

He'd had issues with the MGM over major storyline and script changes.  For example George's father was supposed to be involved in a homosexual affair, but they changed it.  Bryan Fuller left about five episodes in.

Shows with decent runs that should have had 1 or 2 more seasons
