Okay, for realsies though, I don't play many games. Worst story of the games I've played would probably be Oblivion. If they had focused more on the metaphysical implications of the breaking of the Covenant instead of just making a generic save-the-world fantasy, it could have been a lot better. The entire game was wasted potential. And it's still one of my favorite games ever

I'd give my vote to Square Enix's The Bouncer, as one of the worst stories in a video game. It's short, and some of the dialogue is weird. There is a lot of characters randomly showing up during the game, and you never really do get to care about any of them. You're not really sure what is going, and I'm actually still a little confused about what exactly the game was about.

I actually think MGS4's problem there was going too far with trying to make the bull**** terrible ideas of the series make sense. Vamp was more entertaining when he was actually a nonsensical, unexplained immortal vampire who walks on water than Nanomachine Man. Interesting point. I agree - the biggest loss in MGS4 was its lack of tongue-in-cheek goofiness. The super-serious angle is what ended up making it less enjoyable than it could have been. Especially since he implicitly made Naomi the Remorseful Devil for making those Explain-All Nanomachines.
