It's Virmire for me all the way.

- Talk with Sovereign - My favorite exchange in either game by far
- Kaiden/Ashley decision
- Wrex decision
- Captain Kirrahe's speech
- Exchange with Saren

The beginning of the mission while driving in the Mako is beautiful.  2/3 biggest import decisions for ME2 come from this mission. 

What is your favorite mission so far.

Edit: Since everyone else is listing multiple missions ^_^

Ilos & Citadel run was great from ME1.  Mordin's loyalty mission, the Suicide Mission, and LOTSB from ME2.

The conversations with Sovereign and Harbinger. Just like the way they sound.

Tali's recruitment mission, while fighting the geth Colossus, and her loyalty mission while going aboard the Alarei. I like the music, and the mood.

The last dialogue with Saren.

The Reaper IFF, when you see Legion for the first time.

Kasumi's loyalty mission, simply because of the branching of the level design at the beginning.

Garrus' loyalty mission. I didn't even know you could spare Sidonis and still keep Garrus' loyalty until just a few months ago. :P

Mordin's loyalty mission, because I liked the insight in both the doctor and his work.

Ilos - So purrrdy and golden. O.O Those Prothean statues were pretty awesome/scary too.

Virmire - I loved tropical beach areas.

Zorya - Simply beautiful. The sky and clouds looked amazing as well.

Aeia - So pretty. Like Virmire, only.. warmer?

Illium - I love the vibrance of the area, and how it is so busy.

Presidium - So pristine! 8D

For me, Ilos was probably one of the most atmospheric moments in gaming I've ever experienced. Nothing had me in such suspense and awe as being amidst those ancient ruins, with that low hum in background, and how the sense of urgency was driven by this eerie interest in the unknown... not even Bioshock or any other game for that matter went close. I may sound weird, but there you have it.

The suicide mission was nice in the sense that I was pretty concerned for losing squadmates, but the overall tone was repetitive, and the ending was tad bit disappointing.

From honorable mentions, I'd say Haestrom for the fun environmental hazard, LotSB as a whole, and Kasumi's loyalty mission. ME1's Virmire was also nice.

Suicide Mission. I also liked the moments in ME2 where there was a throwback to ME1 by using the music played at Ilos (end of LotSB and Horizon, though everything else about the latter sucked with the whole "hey Ash..." CERBERUS CERBERUS CERBERUS I HATE YOU SO MUCH SHEPARD.

Driving through Ilos's aqueduct area and then the mad rush to the Conduit I thought was pretty amazing too, the transition from Ilos to the very last phase of the game was just seemless.

Illos and the End Run in ME1 (it may as well be one mission). The first time I've ever actually been on the edge of my seat. My heart was pounding from the conversation with Vigil right up until that final scene of Sovereign being destroyed.

The Suicide Mission. This is the only game where I've started to actually care about the characters. The prospect of losing some of them made this very tense. In hindsight, some parts could've been done better but that very first run through was unlike anything I've ever done in a game. The relief when I got them all out alive was unbelievable.

Tali's, Garrus', Mordin's and Legion's loyalty missions. Both for the emotional stuff and the greyness of the morality involved in these missions, I'd say these are my favourites in the entirety of Mass Effect so far. Garrus' in particular - on the first run-through when I didn't know that either choice led to his loyalty this was easily the hardest choice I've ever made in a game. Losing Garrus' loyalty was out of the question, but I couldn't allow him to kill out of vengeance.

LotSB. Everything about this was very well done.

ME - Illos: The atmosphere of Illos is absolutely amazing - serene and tranquil, yet undeniably sad at the same time. Plus, visual proof of what the reapers did to an advanced race (and what they intend to do the current races) is chilling.

ME2 - Suicide mission: The music did a fantastic job establishing the mood and motivating the player to accomplish the task ahead of them.

These two together were great.  From the setting on Ilos, to the talk with Vigil, to the dash for the conduit and the jump to the Citadel.  The final exchange with Saren, and him shooting himself was good.

For Mass Effect, my favorite mission is Virmire. For the beautiful tropical island setting and the Sovereign revelation.
For Mass Effect 2, the suicide mission for obvious reasons: epicness, sense of desperation and wondering who will make it (at least during the very first playthrough)...

Virmire. It's the Mass effect equlievant of Wrath of Khan. Following up is ME1 endgame and ME2 suicide mission (ignoring the last boss for obvious reasons).

Personally, i thought Mordin's recruitment mission on Omega is the most atmospheric level in any game i've played. It was my first proper mission in ME2, so that's propably why.
Then i would say his loyalty mission was my next favorite, purely because the Krogan are Beast!

Good one there, here's loyalty mission was pretty emotional, seeing the lengths the Krogan will go to in an attempt to cure the Genophage, plus the music was perfect.

ME1: Virmire. Got to be. The conversation with Sovereign is one of the best moments in the game.
ME2: Mordin's loyalty mission, hands down. Where else could you get a moral argument on something like the genophage, mixed in with "You talk to much."

A House Divided, because I was actually conflicted with the decision at the end. It would've been Mordin's had there not been the decision to keep the data without convincing him the genophage was a mistake.

both just feel so important. they both have a very effective mix of high action, drama, and story significance to really make them impact the player.

Lots of roleplaying.
Many ways to solve problems.
Consists of several stages (arrival, getting the garage pass, driving to research station, repairing railway, fighting the Rachni, researching a cure, fighting a major villain).
Features corporate machinations, illegal research, multiple objectives along the way.
Honorable mention: Virmire, endgame (Ilos+Citadel)

ME2: Samara's loyalty mission
It has detective elements, "spy" segment where Shepard pretends to be someone else, trying to outsmart person who tries to outsmart you and a big twist in the end (if you play Renegade).
