Mass Effect: Battle of the Citadel Sequence. As soon as I saw Shepard + squad leave the elevator, I knew **** had just gotten real.
Mass Effect 2: Miranda's Loyalty Mission. For a character I disliked at first, I was caught pretty off-guard by the show of emotion at the conclusion and since then it has been my favorite LM.

for ME1 has to be virmire, but a close second goes to the end game fight - citadel tower/saren. during my very first play thru, after soverign blew up, i honestly thought shepard died. 'with the music, and the way the scene unfolded, i was emotionaly spent. just epic the way the game ended.
for ME2 i would say LotSB. having liara as a temp squadmate was awesome. meeting another spectre(where are all the spectres?) and taking her down(great boss battle). combat thru out was great . continuing your romance with liara was cool too( if you cheat on her she'll call you out on it!)

Virmire for me.
Mass Effect was blown wide open talking to Sovereign. The characterization as an ultimate antagonist was so good it stands alone at the top.
The Wrex 'predicament' was also surprising...I saved Wrex and realize he is one of my favorites. He's loyal, tough and intelligent (yes...I know he is a Krogan).
Choosing between Ashley and Kaiden wasn't difficult, but the weight of dooming a squad member was.
Saren's conversation...a wonderful correspondence to Sovereign. Top of the line writing. Excellent, supurb characterization.
The mission was long and varied. Open up hot in the Mako...meet up with the Salarians to formulate strategy...infiltrate the facility.
Great mission.
The suicide mission was also really good, for obvious reasons.
A sci-fi space base that is part organic and basically a bugs nest? Brilliant and new.

Tali's loyalty mission was fun, same with Thane's, not sure what set them apart for me really but I like those more than most other missions.

Virmire is great, but only for some of the reasons you listed.
Wrex decision is the highlight for me, because it affects the fate of an entire species, in addition to (for my Shepard) that of a close friend. Kirrahe's speech is also my favorite - me being a huge fan of Salarians in general.
Every scene with Saren is phenomenal, but his chilling entrance on Eden Prime, his first appearance as a hologram during the Council meeting, and the final confrontation on the empty Citadel are all better than his Virmire appearance IMHO.
Personally my favorite mission is Ilos. The scenery is gorgeous, the plot is gigantic, and I find the place absolutely fascinating like Liara does.
