Do Geth feel pain?
Pain is a subjective experience that informs an entity of internal problems.
Geth certainly know if they have been damaged or if an error has occurred, whether or not the experience of such a sensation 'hurts' is unknown.
That being said, there are disorders among humans that cause a person not to feel pain as well as medications and temporary hormone induced states that can block out the sensation.

Are Geth limited or controlled by their hardware and software?
Certainly, to some degree.
'Hardware' and 'Software' are confining of and influence the though processes of humans as well, though. We are limited by our brains, our languages, controlled by our emotions and hormones, etc.
Just as one could break Geth down to mathematical processes one could break human thinking down to chemical and electrical processes.
