First of all, I agree that this planet will mostly be a ruined place. But your argument just doesn't make sense. For all we've seen about Geth's desires, tactics and reasonings, they wouldn't mind that the Quarians would retake their homeworld if there were peace. They don't believe in peace, but they clearly accept it. Since there is no way that the Quarians could reach this planet and just live there without the Geth's army noticing it, I'd submit that this interest that you speak of is non-existent. There is simply no strategic interest in flattening the planet, it is mere waste of resources, best spent in defending and monitoring the veil.
