What if...
TIMs encounter (P.S!!!) with the artifact in that one comic led to his indoctrination?
Now, we know that TIM was slightly affected by the artifact. You can see it in his eyes. We also know of his tests on a certain person. Perhaps he was studying this person to try and fix his own indoctrination? Perhaps that is also why TIM sends Shepard to the Collector base--He is not in control. And also, perhaps, why he is now working for the Reapers(look at conf. features list, its there).

Actually, that's true, now I think about it. I've just been assuming that Cerberus is attacking Shepard when in fact Shepard may just be continually getting in their way. Again. Mind you, I'm not sure that's all there is to it, but this theory WOULD fit all the info we've got.
Man, I can't wait for all the whining about 'I should have been able to agree with TIM etc.' if this theory turns out to hold water.
EDIT: And as I look above this post, it's ALREADY started. Good to know the BSN is reliable in some ways.

The Reapers are wiping out the galaxy, I don't want to spend 40% of my time killing hundreds of Cerberus soldiers when I could be using that time to figure out ways to stop the Reapers and I don't want to be killing these soldiers that could be better used against the Reapers.
