Hey guys, I know this is the "link" between 2 and 3, so it makes sense to do it after the SM for lore and storyline purposes, but I was wondering if anyone sees any logic to doing it before heading to the Mass Relay?

The whole dlc is based around the fact that if the relay isn't destroyed, reapers will have access to council space in 2 days I think. If you do the dlc before the suicide mission, it somehow kills the climactic event of destroying a baby reaper... But I did it several times before the suicide mission, once even before the derelict reaper mission as a lvl 14 soldier.
And why did I do it before the SM? Because you get three upgrades which go to waste if you do the mission after the SM.

This is very true, and the one reason why I was thinking about doing it before the SM on this run lol.

At the timer at the very end of the DLC. Has anyone ever just stood there and waited the full hour and a half to see what happens? Does anything happen?

I haven't personally waited for it, but others have, and have posted videos of it on YouTube. Here is what you get if you don't destroy the relay in time:
And someone has also posted a slow-motion version, so you can get a better look at what's happening in the video:
As far as the original poster's question goes, I'm inclined to agree that it just makes more sense to play Arrival after the Suicide Mission. But I guess the inclusion of upgrades in it does kind of work against that.

Well, there is the entire rest of the galaxy to explore. Doing Arrival right after the suicide mission is what I usually do, but then you can go and explore and do all the random hidden sidequests that are anomalies on planets. There's quite a few out there.
I save Overlord for after the suicide mission as well too. Doing arrival first helps for that DLC with the upgrades as well.
