The fallacy with your thinking here of course is that we're not keeping the base to make Reapers; we're keeping it to learn more about what they are, how they work, any weaknesses that may be exploited. It's reasonable to expect whatever useful intel could be gleaned from the base would be passed on to Shepard and TIM's connections in the Systems Alliance.
