I love a lot of the characters and it's difficult to choose just three. I guess I'll go with:

Wrex
Zaeed

Liara, Miranda, Garrus, Tali, EDI, Jack, Mordin, Joker, definitely Legion...

... ugh. Even now I'm starting to rethink my top three. Bioware did an amazing job with their characters. I even love talking to the characters that tend to be less popular, like Kaiden and Jacob.

My least favorite character is Thane. I hate when he goes into memory-mode- the way he talks annoys me and it's among the only text I skip through during my playthroughs (not on the initial playthrough, though). If it weren't for that I'd love him like the others.

Top 3 (Other than Commander Shepard)

Garrus- My Shepard's bro. He is a strong willed soldier who is willing to do what it takes to protect innocent people. Not to mention that is a guy with a great sense of humor. How can you not like him?

Illusive Man- Here is a character I hate to love and love to hate. I believe that he and his organization have done despicable things and have participated in morally repugnant activities. Having said that he is a man of vision but the game shows how dangerous such an individual can be. Long story short, I find him interesting. I'm still looking forward to killing him however

Mordin Solus- This character is a very deep character. On one hand you have a friendly,intelligent and comical (if a bit eccentric) scientist. On other hand you have a deeply conflicted utilitarian who struggles with its own morality.
