that those Cerberus troops are clones of Shep sounds really interesting, good idea. Never thought of that, and it is very logical sonce they should have Sheps DNA and his genes are superior to many so. I would be surprised if that is so, but would be cool.

Hi. First post here, and forgive all mistakes in this post - English isn't my main language.

Cerberus and TIM are attacking Shepard, because he doesn't think about the long term consequences of his decisions. For example, we give the fertile female to the krogans - we get an army to fight the Reapers. And after we won we end with a freaking Krogan Horde that we can't genophage, because they will be prepared. If you support the Quarians in retaking their homeworld, they could end with an freaking army of robots - basically your changing the space gypsies into space Red Army.

I personally believe that TIM is planning an ultimate Xanatos gambit in regards to the Reapers, galaxy, humanity and the aliens. TIM is planning for the aliens to attack the Reapers and win, but at an astronomical costs that will leave them broken. When the aliens are broken, TIM steps in, harvests rest of humanity changing them into New Reapers and begins the cycle again or just subjugate the aliens. Humanity becomes the master race, that is immortal, controls the entire galaxy and basically became gods.
